Cyclotides are small, cyclic plant proteins renowned for their exceptional stability against heat, pH, and proteolysis. My project aims to enhance cyclotide yeast surface display through integrated computational tools to streamline binder discovery, affinity maturation, and developability optimization.

I develop machine learning models for protein design. I work on models that learn sequence-energy landscapes conditioned on protein structure and use the learned energy landscapes to design novel protein sequences and predict the effects of mutations. I also work on facilitating the design of new protein structures by, for example, developing a method that assesses sequence-structure compatibility.

I build computational peptide-design approaches to generate inhibitors of challenging protein–protein interfaces. A key theme in my research is engineering conformationally pre-organized peptides that bind more tightly to target proteins

I develop computational methods for structural modeling of proteins and their interactions. In particular, I aim to enrich methodology with machine learning models that incorporate prior physical and geometric knowledge of the problem. Using these methods, I seek to gain insight into the molecular mechanisms underlying cellular processes and potential ways to modulate them.  MIT News
